^Yes.
If your weather stripping is shot you can replace it (CourtesyParts). If you are asking about technique I try to stay out of the mud and deep water if I can because there are all kinds of other bad things that can happen to my truck besides ?water coming in?.
If I must go through mud or water I try not to be the first one unless I?ve been through it in the past ?cause if I get stuck the water is coming in. So the thing to try and do is to keep moving and create a bit of a wake. If I?m moving the water will stay out and if the water is coming in, like Scott said "go faster"!

That was back in Paragon when it was still open.

A couple of trips ago, I did dumb stuff like that at Rausch. I was leading a group down to Lake Christy, and was going along the edge of Black Hole. The back of the truck slid down into the hole. At first, it was not too bad with the truck leaning into the hole (driver side down) with the water just slightly above the bottom seam of the door. But every time they tried to pull me out, the truck slid deeper into the hole. Before they got me out, the water was about an inch below the hood seam on the driver side, was up to the top of driver seat bottom, and about an inch and half short of hitting the ECU. It took three trucks (two with winches) to extract me.

The worst part of it all was getting that black coal mud residue out of the truck interior.

Lesson learned: Always respect a mud hole that has a name.

My snorkel worked as planned. I did not hydrolock my engine. As a mater of fact, I ran the rest of the day fine. Water was well over the airbox, but it was sealed well.

The problem is, I water will over the front seats. I fried my Alpine amps, which were under the seats, the alternator, which is really low on Xterras, died the next day on the way home; the ecu did not die, but the transistors which control the emissions literally blew apart, so I eventually had to replace that.

I had to tear the whole interior apart to dry out and disinfect. Luckily, I have a heated garage and was able to do that.

All in all, it cost me around $1200 and I got a used ECU for $150.

I had been through that same water hole before, but all it takes is one time getting stuck.

I now avoid deep water, even with a very effective snorkel.

is it possible to relocate the alternator/ecu in case of deep water?

i have the offroad w/the rockford fosgate system. the sub/amps are under the front seats, those would be fried if i got into something that deep, right?
